Please note that the plasmids from this paper and the TALE Toolbox are not equivalent. TAL effector repeat domains were constructed to recognize these targets, using the most abundant RVDs from native TAL effectors (NI for A, HD for C, NN for G, and NG for T). To construct custom TALENs, repeats with these RVDs were synthesized individually and assembled into modules of one, two, or three repeats as described in Examples 4 and 5. TAL effectors can function either as virulence factors or avirulence elicitors, and, when functioning as virulence factors, TAL effectors recognize the DNA sequence specific binding sites, here referred to as effector binding sites or EBEs (Boch et al., 2009; Moscou and Bogdanove, 2009). TALE-NT is a freely available tool for designing pairs of TAL effectors for TAL effector nucleases (TALENs) to target a specific gene sequence. Additionally, TALE-NT provides tools to design single TAL effectors to bind to a DNA sequence, and to identify binding sites in a DNA sequence for a given TAL effector.

A central tandem repeat domain (red) confers DNA-binding specificity. Each 34 amino acid (aa)-repeat binds to one base pair (bp) with specificity being determined by aa 12 and 13. TAL Effector Targeter uses the design guidelines proposed in "Cermak, et al.(2011). A recent paper by Reyon et al. (2011) provided evidence that following the guidelines had little effect on TALEN efficiency.
